Each add-on domain name is a folder located inside the folder of the default domain name. Like a sub-folder. Next time attempt not to remove the files of the add-on domain names, please. Sometimes, depending on the invoice transaction system (especially developed for cPanel only) the cPanel web hosting distributor is availing of, the avid clients can wind up with two additional login places (1: the invoice transaction/domain name management GUI; 2: the ticket support menu), winding up with an aggregate of three login locations (counting cPanel).

cPanel offers to your attention more than a hundred and twenty areas inside the web hosting CP. It's a great idea to become familiar with each of them. And you'd better pick them up quickly... That's excessively impertinent on cPanel's side.
